  If everything fails I'd consider installing windows to a pen drive and attempting the upgrade from there or even using a Windows PE USB Boot disk like Medicat to perform the upgrade

  Linux's Disks and Windows Drive Manager do not low level drives, you need something like the Medicat USB tool that has one installed.

  Follow the bot advice here. You could also use another PC and a USB key to download medicat USB, and put it on the USB stick, then use the utilities in there to work on the PC, but in the end you'll just want to rebuild the PC. Here's a video on how to use medicat.
